Non-bonded clashes

Dear Modellers

I'm trying to refine a model using MODELLER-6, using a basic top script
and thorough MD/SA refinement, but I keep getting som unwelcome
non-bonded clashes. Does anyone have any idea as to how I can remove
them using MODELLER?
