There is no way to set the "output directory" in Modeller - files are
generated in the current directory. To generate these files in a
different directory, the easiest way is to 'cd' into that directory
first. You will simply need to modify your automodel script to read in
the alignment file from a different directory (since by default that
will also be read from the current directory).
