Dear MODELLERS, 
MODELLER doesn't incorporate MSP based alignment consideration. I have two queries. 

1. How to make MODELLER consider HSP to be extended on either  side to generate. 
2. How to generate a profile based best structural alignment of all considered templates against the target sequence.
