This wouldn't be substantially different from the single chain case -
you would just need to align each template with the right part of the
model sequence. If you have a 4-chain template and you want to use a
second template for part of one chain, your alignment would look
something like
temp1 AAAA/BBBB/CCCC/DDDD*
temp2 ----/----/CCCC/----*
model AAAA/BBBB/CCCC/DDDD*
